Are there any work arounds? Can I edit the original video in any way so it transcodes without the audio desync?

I seem to be getting audio desync when using svpcode transcoding. It works for some videos and doesn't on others. On 3D videos I've transcoded there is no desync, on regular anime videos there is. I've tried transcoding at different frame rates and there is still issue.
